My check engine light came on the other day so I went to the parts store to have the code checked. It was a "Multiple Misfire" code. I changed the plugs and wires even though they still looked ok and it didn't fix the problem. After I changed the plugs and wires I took the negative battery cable off for about a half hour to make sure the code was clear. The car runs fine but after about 20 minutes of highway driving the check engine light starts blinking.
Would anything else cause a misfire code?

could be your coil pack, injectors or a worn cam shaft... i'd suggest you start digging in the same order mentioned.

how can it send a different code? what was the code you got back then?
if one half runs bad then you will lose 2 cylenders and get a multiple misfire so i guess a coil can be your problem.
if injectors are not pening or too clogged they will cause misfire as well... whaen was the last time you checked/cleaned them? how many miles on them?
we recently found out that a worn cam shaft can cause misfire, that happened to another member that got a misfire on cyl. #3 turned out to be worn intake cam shaft lobe at that cylender... oculd be the same issue with your car.

The code I got with the bad coil pack was "P0350 Ignition Coil Primary/Secondary Circuit Malfunction"
I had the injectors out about 10k milles ago but they looked brand new so I didn't mess with them. They have 70k miles on them now. I do have some used replacements but I am not sure what to clean them with. They have 40k miles on them and have been out of the car for about 6 months... Do I need new O-rings?
I saw the post about the worn cam shaft but I don't think that would be it. He said that he could feel a difference at idle, mine idles fine. If it is slightly worn and just starting to misfire while on the highway I could see that. I HOPE its not that because it would mean it's time to do the whole timing belt adjusting routine over again for the 4th time.

injectors will look fine at all times regardless of beeing clogged or not, you can check them at a shop that got a device that checks the flow rate and spray pattern.
try them other set of injectors anyways and see if it feels different... also you can try an injector cleaning product like STP or GUNK injector cleaner and see if things are better.
i took my injectors off for 3 times... never needed new O rings.

Yup that's me with the worn cam lobe. It was not firing at all on #3 cylinder but the CEL light did not come on. If yours only misfires after about 20 minutes of highway driving it sounds like a heat related problem and something is breaking down when the engine is hot. I agree with MMamdouh and my first guess would be the coil pack. I'm having the same exact problem. First I had a vacuum leak in the evap system which i thought was giving me the misfire wishful thinking. I fixed that cleaned the injectors and for a while eveything was fine until last night my wife was driving home from tampa and she said the car started to sputter and the cel blinked and then it was fine and the light went off. I drove the car today and everything was fine. The only time it does it is very fast highway driving. I've checked every thing and I'm clueless.
